From Beppu, you can take a ferry to Yawatahama (3 hours, about 4,000 yen, every 3–4 hours). From the ferry terminal, walk 20 minutes to Yawatahama Station, then take a train to Uwajima—30 minutes by limited express (1,500–2,000 yen) or 1 hour by local train (740 yen).

From Kochi, getting to Uwajima by train takes about 5 hours, requires a transfer at Kubokawa, and costs 3,400 yen. The trip is fully covered by the All Shikoku Rail Pass, but Japan Rail Pass users must pay an extra 210 yen.
